You can do the same job using configuration variable 'skip' in gtags.conf
(or $HOME/.globalrc).
How about adding a new generic option --mergeconf like this?
% gtags --mergeconf=":skip=/dir1/,/dir2/:"
The --mergeconf option accept string as part of configuration file.
Using this option, all configurable setting are possible on command line.
(Htags should has this option too.)
