Ah that makes sense.  I am using automake-1.4-p4.

Most definitely.  Actually you can get into the same loop with automake-1.4 
if the top level Makefile is not removed, since libtool.m4 uses the existence 
of this file to determine whether running make will create libtool.

Hmm.  I hope not, since the configuration of those directories is performed 
in a controlled fashion by the tests (for --disable-shared, etc.).  This 
extra configuration would simply be a huge waste of the installers time =(O|
At worst, I'd consider it to be a serious bug in automake if it requires 
those unrelated directories to be configured.  At best, the Makefile.am's in 
libtool may be buggy and need attention for cvs automake compliance...
